If it were a movie, I think I'd probably go for soundtrack dissonance, no? Probably something cheery to contrast the horror elements while accentuating the happy ending? But that'd be for the author to decide.

I must admit, I do similar things to how you assign songs to characters. Back when Knight's Blades was still running I'd always imagine the struggle between Ridder and Muschio set to "Low of Solipsism".

To be honest, one of the only songs that always reminds me of RubyQuest is "The Beginning is the End is the Beginning" by the Smashing Pumpkins.

Both in lyrics and tune. Lyrics are eerily appropriate.

The trouble with the magical girl genre is that it's practically easier to MAKE a theme for it than to pick something. Bleh. And existing magical girl themes are pretty well meshed into their shows, if ya ask me.
