That's not remarkable. It's intentional, and common.
Every game, you're guaranteed at least a few overflow altars. (Every god except Slime-god and Lucy are supposed to appear in the temple. But invariably there are more gods than altars on the temple maps, so the leftover guaranteed gods get pushed into overflow altars). And several of the vaults the overflow altars spawn in require access to specific items / spells / abilities to get in.
It's another element of variability, and forces decision making. You can't count on the god you want being available at the temple, and you may be forced to have to choose between worshiping a different god than planned, or holding out until you can get to (or find!) an altar for the god you wanted at a later level. Or hey, you might get lucky and snag the god you wanted a few floors early. Or maybe a really early lucky altar inspires you to play differently than you planned. It can cut both ways.
