With an editor like Gimp, you *can* fill, but must use slower techniques than simply relying on the floodfill tool.
1) The first thing to know is to use two (or more) layers: A lineart layer (which you set to "multiply" if it's not transparent) and a color layer.
2) Then, the "cheap" method is simply to use a "select from colors" tool with a high enough tolerance (ideally, just high enough not to go through the lines altogether). Just use the high-tolerance "select from colors" on the lineart layer, switch to the color layer, use "fill the current selection" with the desired color, switch to the lineart layer again, repeat.
3) The "expensive" method involves using the lasso tool to carefully select the surface you want to color by licking along the lines (through the middle of the lines really), to build a selection before filling it with the desired color.
3.5) you can even make the "artistic" choice of not lassoing exactly along the lines, making an "approximate" coloring that will still look better than the current look.
